Most of Facebook users either directly or indirectly put their chat history in the archive, But once you achieving your chat history it wouldn't delete it from messages, It will hide from the conversations, So here you will see the steps to do same if you want to remove that as well.
How to Permanently Delete Facebook Messages From The Archive

Login to Your Facebook Profile Account
Go to The Messages Tab and You Can See Full List Of Messages
Select Particular or All Messages That You Want to Remove
Now Click The “Action” Menu -> “Delete Messages”
Select That Option to Delete The Messages From Your Inbox

Remember - Once you delete the messages from your message box, It will delete from your account only, It won’t able to delete it from the sender’s Inbox to whom you have sent the messages. If you need any help ask via comments.
